Firstly, I think Bungie is a great company. The first two Halo games can't be told better. HOWEVER things went a little downhill come 2007. Halo 3 can be told 1,000,000 times better. Here is my version.

Part I - Introduction to Halo 3
The biggest missed opportunity with Halo 3 is a memorable Elite and other separatist campaign. Grunts seemed to join the separatists in Halo 2. It was Brutes, some Hunters, Jackals, and Drones that were the Loyalists. Then there was the Elites, Grunts, and a few OTHER Hunters that fought them. Brute Honor Guards were very unfortunately thrown out. There were Honor Guards outside of High Charity. There were some guarding Regret in Halo Wars. Even in the battles. You know, where all of them could be killed. There were a few on Installation 05 where Tartarus went. So they were more than guarding the prophets. Those guys could have stayed with Truth. But they went with Tartarus.
So anyway, I think the Grunts should have been allies in Halo 3. I think we were supposed to believe the Grunts in Halo 2 in the level Uprising went to the Unggoy homeworld. I guess. Where they might have been executed by loyalists. Speaking of which, maybe the other grunts could have been tempted by not being used as cannon fodder in the separatist army. They used Phantoms and their original ships they led. It wouldn't be much of a difference for them. Maybe even a few Jackals could join the separatists. But that wouldn't be needed.
So all that aside, let's go into my holy vision of Halo 3.

Part II - The Game Itself - MISSIONS! [ Finally ]
So we left of with the Chief on the Keyship. Soooo....I guess he falls off? I mean, what happens to make him a fireball that crash lands on Earth?
Let me redo this.
MISSION 1: HARD LANDING
The Keyship is seen right where it was in Halo 2. It goes into lightspeed from High Charity. Please note how the Brutes and Elites are still killing each other.
So the Keyship is seen [in a cutscene] coming out of lightspeed and is drifting towards Earth. Brute ships join them. An exciting scene is well....seen...when Brute ships are damaged my MAC guns. Sound familiar? Lord Hood is saying the usual stuff. "This is not a drill, I repeat..." Yeah, yeah. You don't take control of the chief yet. So anyway, The Keyship's front lights up and blows up a bunch of MAC stations. The Orbital Defense Grid could get EMP'd or something similar.
The Keyship burns in the atmosphere and lands in Africa. We see the ship land, and the sky is full of combat.
Finally, we take control of the Chief. Fight your way off of the Keyship. Steal a Phantom FLY IT. {Amazing moment there} under heavy gunfire. Why not look for Truth? Well I'm going to assume there was a shitload of Covenant shooting at the ship trying to get in. They probably let Covenant in the ship while High Charity was getting taken over by Flood. I mean, could you imagine the PANIC? So anyway, the gunfire is too heavy to find Truth, so you fly away. This flight lasts a good ehh....5 minutes. You just fly through a sandstorm. The ship is shaking. finally, the ship crashes into a dune. Blam-o! Meep...meep...meep alarms go off. The chief is seen falling out of the crashed, upside down Phantom. All seems lost. The Sandstorm is cleared a little bit my Sergeant Johnson. THEN he could say" We ain't leaving him here"
So the Chief gets aboard, and then we go through missions similar to Crow's nest and The Storm. But instead of the Storm being more of a vehicle open world mission, I would want to play a mission of close quarters. Like Outskirts. Ooh damn is that a good mission.
So after the level CROW'S NEST and midway through THE STORM we go somewhere awesome.
Prepare yourself.
A Pelican airfield. Ooooh damn. Blood pumping through your veins. Sweat rolling in waterfalls down your face. You get in, load up with Marines, and fire rockets at phantoms and ground forces. Sort of like the MAC gun in Halo Reach. But....flying. Rockets everywhere. This goes on until all of your enemies are fallen. So a cutscene triggers where the Pelican lands and the Marines get out. You are to take down the Covenant Gun just like in the real Halo 3.
Prepare yourself.
A Pelican airfield. Ooooh damn. Blood pumping through your veins. Sweat rolling in waterfalls down your face. You get in, load up with Marines, and fire rockets at phantoms and ground forces. Sort of like the MAC gun in Halo Reach. But....flying. Rockets everywhere. This goes on until all of your enemies are fallen. So a cutscene triggers where the Pelican lands and the Marines get out. You are to take down the Covenant Gun just like in the real Halo 3.
Not Even Your Demon Will Live To Creep
So the ships attack, they fail, same idea, and the Keyship and the cruisers go into the Portal. Great.
Although the level Floodgate is pretty much pointless to the conclusion of the story, it can be made more fun.
So our hero finds flood controlled dropships flying in the sky just like the Halo 2 level "High Charity" and we move towards the Flood. BUT. This time the Elites and friendly Grunts are there too. I absolutely love the idea of a visual infection during gameplay. It's awesome. Stuff of dreams. But let the Grunts, Elites, Hunters [Skip that Lekgolo crap] and Brutes get all infected. Just flood spores come out. And they're terrifying. They EVOLVE for real. They look the same, but they suck on your face and jump into your chest. Terrifying. Marines flee. Elites WORT. Grunts shit themselves. Point is, it's exciting. Please note how we haven't Met the Arbiter yet.
So anyway the chief overloads the engine core or whatever and we meet 343 Guilty Spark the same way. So we finally meet the Shipmaster and the Arbiter. But the shipmaster was a Spec Ops Commander. Not a ship master? I know he said he would take that cruiser back in "The Great Journey" so.... couldn't the ELITES take it back? Not just Rtas?
How about we fight alongside Rtas Vadum and Thel Vadam. Sweet. There were tons of Elites that survived the Schism. Soo...they all should be in command of stuff.

We go to the Ark, and it's about the same. More enemies, Honor Guards. Throw a Brute Chieftain boss fight in. The same looking Brute chieftain. They look great.
So it ends the same. The Sentinels are there.

"The Covenant"
Finally, we meet the Arbiter. where was he the whole time? Commanding. Please note how he should look the same as he did in Halo 2. Why the hell would be edit his armor?
So the whole three towers thing ensues, we get to the "Close Air Support" idea and we once again take a Pelican. This time, one that supposedly crashed. But only because its pilot died. It just set down, ya know? If you're wondering about all of this Pelican flying, the Chief DOES know how to fly it. He flew one out of High Charity at the end of "Cortana" so it can be done.
So we storm the Citadel in the vehicles as planned, and with the Arbiter and Rtas Vadum, we destroy the two Scarabs. Yep. That moment was pretty elemental. So it's the last times we face the Drones, shooting at the Pelicans and Hornets to no effect. say about 20 of them flying around. They attack YOU, doing the drone swat at you. Not pulling you out of the Hornet, just attacking. Like in Halo 2. So we go inside and there is an ARMY of Covenant. It's their last damn stand. 2 Hunters, Honor Guards, Jackals, Jackal Snipers, all that shit. The Flood are on your side of course. Falling from the walls, landing on enemies, the game engine can barely handle it. Brutes everywhere, firing fuel rods, Carbines, Brute Plasma Rifles, all that too. It's a heated battle. a real firefight. After a while, they are overwhelmed by Flood. Move onto the next section and there's even more Covenant. This time not as many at all. Few Jackals lined up, ready for a few grenades. Jackal sniper up top. Brutes firing frantically again. There's a Brute Chieftain again. He's really pissed off. He just saw his pack die, he's ready to rip your balls off. So you fight, and then the door opens. That brute is dead. The final room. You are met by who....?

How About a Boss Battle?
Like seen here with Regret, you and The Arbiter fight Truth like this while Rtas tries to fight off the other Covenant firing at you. After a bunch of punches from both sides, the chair loses its gravity in a cutscene and falls. Truth goes OOOUUUFF! and he raises his head to see the Arbiter. Chief deactivates the activation Johnson flies away with Keyes. The Arbiter taunts Truth, and stabs him in the back like the original death. Similar.
Gravemind and the flood turns on you, and it ends like the real level. You find the replacement for the ring chief destroyed and go to it.

So Just Like Poor Old Regret....
...Mercy the old foe is seen as a Prophet Form. He doesn't attack, he just mumbles nonsense. In that screechy voice he had. You feel nostalgia, and you can just shoot him in the head if you'd like. Or just leave him. Either way he will blow up with High Charity.
So anyway, you will face tons of flood like usual, and you might find a few dead Brutes, Elites, Grunts, Jackals, etc. Most probably got eaten.
You save Cortana and flee the dump again. But you WOULD go through a similar route as the level "Gravemind" but flood everywhere. If you dropped Chief in there without Cortana to guide him he'd probably get lost, quick. And eaten. Probably would be wise to drop the Arbiter as well. Or at least Rtas Vadum. The two would fight their way in and out.

The game ends on about the same tone. Hopefully a separatist army would assist you in destroying Halo. Then the Chief would come back to earth, get a million medals, and NOT TAKE HIS GODDAMN HELMET OFF.
The magic of the chief is that he could be black, white, fuckin' blue, woman, man, anything. Showing him as a white guy takes that and throws it in the dumpster. Bungie wanted the Chief to be YOU! Not you be the chief.
